My B.Tech background is ECE. Can I do M.tech in CSE??????????????

Yes you definitely can, but the catch is you wont get much value for it. In India such schemes are very rare and are only helpful if your company asks so or you are doing it just for personal satisfaction. Otherwise it is useless.
